The mist is made by phantom moving the exhaust fumes from the citadel to bile water(hence why bilewater looks the way it is (it looked a lot like pale lake in the past) ). Killing phantom makes it so there are no more exhaust fumes, so no more mist.

But as we know, the knight isn’t hollow and they needed to choose another path. Even Hornet in the first game hinted at this decision:

A difficult journey you would face, but a choice it can create. Prolong our world's stasis or face the heart of its infection. I'd urge you to take that harder path, but what end may come, the decision rests with you.

In silksong, it is even more obvious. Hornet said it herself that dominance is baked within her blood, and all the other npcs (Such as Caretaker) expected her to follow this tendencies. If Hornet does, she get the weaver queen ending (which is parallel to The Hollow Knight ending in the first game). But of course, if Hornet had helped many people along her journey (Doing enough wishes), she slowly grew out of this “dominance” side and wanted change. She didn’t just want to replace GMS anymore, but she wanted to free Pharloom and oppose the expectations that were placed upon her. (Which is also explained in the entire red memory section)
