Trying to submit something with 3 separate code files and trying to run them all at once to generate all of the plots and then I want to convert everything to pdf

Why not just import all three modules into another python file? Then you could write a main function in there to generate results from the modules and convert to pdf.

What exactly do you mean by "all at once"?
What plots are you talking about?
What will be converted to pdf, and why does that make sense?
