As the NCR moved east and faced major problems such as food/water shortages, the lack of a viable currency and the imperialistic agenda of the Kimball administration, the NCR moved the capital to a more strategic and centralized location, maybe the Hub or Sac-Town. When Shady Sands was nuked, the NCR, after winning or losing the Second Battle of Hoover Dam, pulled out to consolidate, hence why we don't see any formal NCR presence near/at the Boneyard and Shady Sands areas.

As for the state of the NCR, most likely in a weakened state but not gone, trying to rebuild and recuperate. Probably why they may have hired or worked with Moldaver on the safe transportation of Dr. Wilzig and the retrieval and use of cold fusion, using the Griffith Observatory as a small FOB for Moldaver, knowing cold fusion can power an entire city like the Boneyard.

How they will deal with the Brotherhood and get the cold fusion back is another thing. They probably have some form of contingency plans set in motion or they're waiting to see what plays out in the Brotherhood Civil War. One thing is for sure, the NCR may have played an off-screen part in Season 1.

Where the NCR is located are two possibilities. Either they focused on consolidating their northern territories after the destruction of Shady Sands or are holding onto what they already had during the events of New Vegas, minus Shady Sands and the Boneyard.
