« Quel/quelle/quels/quelles est/sont » is just followed by a noun non referring to a person (qui is used for people).

• Quelle est la solution ?
• Quel est le problème ?

While « Qu’est-ce » is followed by a subject + verb combo and more potentially

• Qu’est-ce que tu veux ?
• Qu’est-ce qu’il sait ?

I don't quite get the english part of your message, but : « Qu'est que c'est, la difference entre tel ou telle chose ? » does work, but it's seen as very informal/colloquial

« Quelle est la différence » would be seen as the more « proper » option here
