In simple terms, 'ne' introduces a negation in French.
The second word then adds more detail:
Ne ... pas: notNe ... rien: nothingNe ... personne: no-oneNe ... jamais: neverNe ... plus: no moreNe ... que: only
Je ne mange pas. -> I do not eat/I am not eating.
Il n'a rien. -> He has nothing.
Elle ne voit personne. -> She doesn't see anyone.

It's just how French syntax works. To translate it into English:
Nous allons en parler. -> We are going to talk about it.
Nous en allons parler. -> We are about it going to talk.
Doesn't work there either.
For questions 2 and 3: Both 'en' and 'y' go in between the pronoun and the auxiliary verb when forming the passé composé.
So 'J'y ai pensé' instead of 'J'ai y pensé', and 'J'en ai mangé' instead of 'J'ai en mangé'.
Try writing it in the affirmative first begore negating.
That might help.
