'Qui a fait' would be 'which has done', not 'which he has done'. You're missing a pronoun.

Next, because 'les choses' comes before the auxiliary 'avoir', 'it becomes:

Il a dit qu'il était désolé pour les choses qu'il avait faites.

The past particile 'fait' has to match the gender (une chose) and quantity (les choses), becoming 'faites'.
