IIRC it came form royalty. The original configuation starts with déjeuner (literally de-jeûner where jeûner was 'fast' as in fasting) but the nobility used to wake up so late in the morning that their breakfast was lunch so it carried over. When they did wake up early, they only had a snack or a 'small' lunch, hence petit-déjeuner

"wanna have lunch with me?" => "tu veux qu'on mange ensemble ?"
