it's the third use: comparatives of inequality
It can be either one, actually, you just didn't put the full context.
(1) Elle a peur que tu ne le penses.
(2) De peur que tu ne le penses, elle ne l'a pas fait.
(3) Tu fais mieux que tu ne le penses.
All three feature your phrase, but appear in different contexts. The numbering corresponds to the article linked by Louissitaux, so (1) is negative verbs, (2) is conjunctive phrases, and (3) is comparatives.
