c'est le train que JE prends (the train that I take)

If you use it in a question, « qui » basically means “who”
Qui est-ce qui est à l’appareil ?
Who’s speaking? (On the phone)
The first « qui » is for “Who” and the second ties into what @frozen prairie said.
