Are you following the bot? The bot tells you how far the last raid was. If you just follow those times you will be fine. Also the cool down time includes the time you are waiting in lobby

Nope, you keep all your Pokémon, they just give you a ban for xx number of days or for repeat offense they can perma ban you but they will never delete a Pokémon from your account
