Going through the uninstall safety checks, when you test boot into the "regular home menu" from gm9, how do you know if its the regular home menu? All homebrew apps are still there so I'm not sure if it's working correctly.

Definitely safer to have CFW (even with no apps) then to not
But apps still appearing is normal. In the next few sections they'll get deleted
