If you format system memory, your cfw will stay, your homebrew will disappear. The difference is to get your mods back, you just have to follow the finalizing guide instead of a whole exploit as your still modded you just dont have any homebrew
Alternitively you can also just remove the nnid without doing a system format using gm9

Follow the on screen prompts, but you dont really need one. The only purpose of using a NNID now is to link an old one that had eshop purchases on it.
