True question : what can we do to prevent our ships to be that instable ? Adding masses under the hull to lower the mass center do not work for me. I don't wanna use Eureka. Too easy, so I feel like a cheater. Am I limited to flat bottom ?

Why not ! I can use the volume under the line of flotation (as it's already flooded cause the mod don't prevent water to go through walls.) I'll give a try when I leave the office, but I'm not sure : interest of a ballast is that water wan move inside, and I don't remember I saw the same effect when I embedded some water into ships.
