nah, i get you! it definitely is an art limitation thing (which i like, it really emphasises how in john's mind, the forces of good and bad are very, very binary. not black and white, but red and blue. also colour theory on the connotations of blue (virtue) and red (villainy, danger, etc.). also the aesthetic, that too. love limiting the style because it makes things "fun")
So to expand on this further since I wrote this in September (ahem)
I believe that the art style of Faith is also a representation of how John views the world around him.
Everything's simplistic, only important things are detailed. Which makes sense, John is a man on a mission he isn't going to be looking at every detail. The only things he cares about is what'll get him closer to personal salvation or death so he can avoid it.
Next, talking about my main point on the colours.
I'm going to be using a lot of Media Studies terms haha.
So Faith, if broken down to it's basics, is a game about the forces of good and evil.
And in John's mind, the forces of good and evil are very binary. Instead of being shown by black and white, they're shown by red and blue.
In John's mind, he's the force of good. He's blue. Blue connotes virtue, goodness, integrity and calmness.
The cultists and the demonic are red. Red connotes villainy, danger, violence, gore, passion, rage, evil.
So it makes sense that if we're looking at the world through John's eyes and perspective, they're coloured as such.
Purple is also used in game, it's used with Amy and the twins (and the people in the tomb). I want to say it has to do with them being important to the cult's plans. Purple connotes rarity (and regal-ness) so it makes sense something important is purple. Also, the purple people are usually demonic. And yellow (the colour of John's crux usually, and holiness/faith usually), the opposite of purple on a colour wheel. Or it's complimentary colour in art terms. Faith/Holiness is the opposite of Unholiness/Demonic things.

Also, Lisa's colour is very pale so that could have to do with her innocence. But it being a mild pear colour... eh, i lost my train of thought on this one. (Nevermind! White means purity and innocence so her being "stained" per se means she's not completely innocent) Tiffany being pink/lilac makes her close to purple but not quite, like how she was never quite as good as Amy.
One last point, Garcia being grey hints to his moral greyness. He walks the line between the binaries, white/goodness and black/evilness. He's the middle man, leaving his true allegiances still a mystery. Sort of, because we know he does aid John.
Also, Gary being a darker red could show how he's more evil than the regular cultists who are fully saturated reds. Since not only is he red, the evil colour, but he's also darker. Meaning he tips towards the darkness, evil. So basically, Gary's colouring makes him super evil. Which of course he would be in John's eyes, he's the cult leader that caused all of these things to happen!

ohh i can talk all day about how it happens
usually a cult doesn't make their unpleasant views/purposes clear outright, they present themselves in a more harmless and appealing way
they then target people who are young, naive, in times of high stress, people less likely to ask questions or people who are "followers"
they indoctrinate the person, making them rely on the cult for something
something like love, acceptance, answers to life's questions, religious answers, you name it
and once the person's deeply invested, they can start to drop the mask slowly
and if the person ever questions what's happening, the cult threatens to take away what the person wants so they don't leave and stop asking questions
they isolate the person from people that could help them, family, friends who aren't in the cult, loved ones etc
so they can't escape and have nowhere to go
...then they're in too deep, and without a lot of support, courage or a mixture of both, they're trapped and stuck doing what the cult wants
some people never question it, going along with it all
some question it, but never fight
and some are just too afraid to fight and leave
it's a very long process that changes a person
before finding the cult, they probably didn't want to worship such a thing
but through manipulation, lies and fear they get twisted

She seems to be immune to most holy energy except for John’s and Garcia’s. It’s implied that she’s successfully entered numerous holy space that other demons would die if they entered and she was able to take out a trained priest and armed officer

kids loved her, but did slightly weird, ritualistic things with her (stood around in a circle around her)
then she died, in time with the disappearances of other staff (and children i think? i'm too tired to check the wikia rn)
and then after her death, the children said things like "ask her" even though she was "dead"
and yeah, the whole "she killed a priest and officer"
i dunno, the unspeakable seems quite powerful to me which is why i think she was unphased by being in a holy place
and i think that John and Garcia only managed to break down the disguise tbh
