The drives are separate. Unless the PS4's operating system is designed to do something weird, they won't touch each other without you explicitly moving data between them
Note that for whatever reason, SSD speeds aren't correctly utilized by the PS4 at times. PS4 games have to be designed with SATA 2 in mind, and the slow CPU also bottlenecks I/O and decompression. A 2TB SATA SSD might not be worth the money for a PS4, even including speed differences.
