I have been playing this game for about a day now and have fallen in love with it. BUT while playing throu it I have encountered two missions that have glitched out.

Mission 1: Plateau Run.
I went didn't have the money for the vehicle the npc wanted me to use. I tried it with my current tech at the time. Decided to go earn the money for the npc's tech . When I eventually returned the npc isn't there and going bettween the two pillars doesn't start the time race.

Mission 2: Bomber Command
Only 2 of the turrets spawned in and after killing the two the mission won't end.

these bugs have been around for ages

the main fix is just to reload a save before you got the mission from a trade station

While working on the Sam site missions I have encounted parts of the missions being not on the same level of the area it is in.

Similar issue here, the "chargers" never spawned, and the mission didn't get marked as having been cleared once the main tower was destroyed. The mission can't be cancelled, so it's just stuck like this...
Edit: Correction, the main tower and one of the chargers didn't spawn; the only tower that did spawn was the other charger.

Literally in the last few minutes... completed the first Better Future mission that gives you the Hoverbird, the NPC bugged out and is now permanently anchored near my base, even though the mission was completed... even after leaving and doing several other Better Future missions that have the NPC spawn, it's still here...

I was able to sort of reset this one with a suggestion from another post (CancelCurrentQuest in console, had to dig around to figure out how to actually open the console), although there's still bugged enemy markers on the map at the original quest location. Maybe they'll disappear when the quest is completed? Although considering I still have a Better Future NPC parked outside my base, I doubt it (I can't force cancel that quest either, since it was actually completed).
