There are two main things to learn:

1. Which case to use with the preposition
2. The meaning/usage of the preposition

The first one is relatively easy to learn. But the second one is the hard one. The second one takes forever to learn because prepositions have many, many uses. There are simply meanings and complex meanings. This is true for all languages with prepositions, not just German. The recommended approach for learning meanings is to learn it by context rather than by preposition.

For example, don't try to learn all meanings of "zu" or "auf". Usually there's one simple meaning but then there are many, many additional meanings and usages.

So for a basic example: the simple meaning of "auf" is "on a horizontal surface", the simple meaning of "in" is "inside". But then, for example, if you want to say "I am on the bus", even though it's "on" in English, you say "in" in German. Ich bin im Bus.
