The mods folder also known as the Staging Folder is where already installed mods are stored, you don't want to touch that unless you want to completely delete mods.
The downloads folder is where the downloaded mod archives are stored, those should be safe to delete though I'm not entirely sure how collections work so hopefully there won't be any issues for some reason assuming all of those are already installed.
The skyrim's folder is that big because the mods you have installed have been deployed in vortex though from what I understand that actually doesn't take away from the disk space despite it looking like it does.
