Well, i'll head to bed fro now. I don't know what might be up with your game, but just a few things from the top of my head:

The archive containing F4SEVR must be extracted into the same directory where the game exe ist located. You have to either start the loader from there or create a shortcut for your dektop, do not copy the loader itself to your desktop.
Also, you only need to copy f4se_1_X_XXX.dll, f4se_loader.exe, and f4se_steam_loader.dll to your Fallout installation folder.

In <My Documents>\My Games\Fallout4\F4SE\f4se_loader.log should be more info about what might be wrong. Maybe that'll help you a little.

Also, if you want to start from Vortex and Vortex can't find the loader, you need to specify the loader executable under "Target", not "Start in". Maybe that's why you can only pick fodlers as shown in your screenshot.
