The Tower has a "First Time Reward" for clearing on any character. All characters after that receive Honing Materials instead of those other rewards. In other words it's more beneficial for your main, as they are bound.

You are not understanding it correctly. When you fill that up, you can then equip that particular engraving into the engraving slots on your character sheet (left side, bottom 2). Those equips will count for 3 nodes a piece. Each time you use books to level it up, it will count for 3 more nodes for each equip.

When you do a Gaurdian Raid, before you enter there is a checkbox to harvest the soul. If you do, at the end of the raid, there are floating orbs that you harvest (1 per boss unless you have rest). When you interact you get materials, and each interaction will count towards that weekly
