Can I still mod my 3DS without loosing games that I've downloaded?

I want to mod my 3DS but I've bought a game years ago (for which I've played a lot) and where I've spent hundreds of hours. I don't want to lose the game nor the data. I already bought another DS card where to put all the things to mod the console, but will it be possible to still play that game if I take out the modded DS card and put back the One with the data? I'm scared of loosing data and games
