There's actually no issues with using USB 3.0 with the Wii U.
Could be two things:

  1. A USB stick will often not work properly. A USB hard drive is what Nintendo and the community recommends.

  2. The Wii U doesn't supply enough power via one USB port to power a hard drive. The hard drive needs to be externally powered or use a Y cable so it's powered by two USB ports.
