The 3 .wad files are not on the root. No wonder it failed
Get them out of those folders
And then delete the folders

You don't need the entire folder's contents. Just the .wad file in each of those 3 folders but on root.

You missed this step in the guide:
Ensure that βPack WADβ is checked and βPatch IOSβ is unchecked

The 3 wad files are good now, yeah.
You can delete the 3 folders now.
Not sure why you have a d2x-cios-installer on root. It's not doing anything. You can delete it if you already have one in your apps folder.
You should rename your wads folder to wad because WAD managers like Wii Mod Lite won't recognize the folder correctly.

Do you mean USB Loader GX or CFG USB Loader?
In the apps folder, USB Loader GX appears as usbloader_gx and CFGUSBL appears as usb-loader
USB Loader GX the app itself can be stored on an SD but games need to be on a USB hard drive.
CFG USB Loader is not recommended and shouldn't be used.
WiiFlow Lite can load games from SD however

Kinda. It works great for loading games on a USB hard drive as well.
I prefer WiiFlow Lite but some people disagree.
It's mostly preference
WiiFlow has support for plugins which I like.

GameCube games save with the memory card too?
Nintendont supports loading saves from memory card or using memory card emulation. I don't remember what it's set to by default.
But you can change the setting on page 3/14 of Wiiflow settings in GameCube default settings

For now, yeah. You may want to backup your gamecube memory card saves in case it fails. They are getting pretty old now.

Both there are two WiiFlow folders
Move those two folders (apps and wiiflow) to the root of your SD.
The apps folder should merge with your existing apps folder.

i have animal crossing wild world and nsmb wii and nsmb shows up as smash bros and it crashed when i clicked on it
and the game cover arts are question marks
