it may happen when game is in full screen mode and different resolution or refresh frequency than the on desktop.

@hardy fjord gave you guys a solution. make sure the resolution ingame is the same as your monitor and disable fullscreen mode in minecraft settings

if your fps is capped vsync might be enabled on the game or in the control panel check that.
