I really don’t understand how the peace conferences in HOI4 work. I was literally occupying those territories with my army, but after the peace treaty was signed, I was kicked out of those lands. Why did this happen even though my troops were standing right there?

It's been my experience that you really only need 2-4 well-designed armored divisions to start punching holes in AI lines, and if you can push in one place, you can eventually wreck pretty much any enemy. The AI is way too stupid to evacuate from upcoming pockets.

After that, it's just a matter of having enough infantry to hold the line and preferably enough air to have at least yellow skies.

That hasn't been my experience, at least not when the AI has thick defensive lines. You either need some additional divisions, or wait until the AI is a bit more stretched out and can't stuff ten divisions on the tile you're trying to break through..
