The plot is incredibly convoluted, but I actually think this works as a strength for the kind of story you're going for - to me, it's almost reminiscent of 70s paranoia thrillers like The Parallax View or The Conversation. With all of that said, I would be careful with getting too caught up with the finer details such as the respective military/agency backgrounds of the characters.
The main thread I see throughout the story- as it is in the beat sheet at least- is sort of the interconnected hell of being a cog within the private agencies and underground cells- and it's a very interesting thread, because we see how expansive and wide encompassing it is (your story ranges from Palestine to Appalachia).
I can see the human side of this story in exploring what keeps so many people within this machine, whether it be their own motivations and values or mere fear of the machine they are working for.

Old American idiom referring to an uncompromising, usually religiously rooted, view on good and evil. Refers to a bible passage describing hell I believe.
Is the rest of it possible for a human being to follow?
Yes
Is it compelling? Are there problems that are already obvious?
