For trees, i would suggest spacing the saplings out 2 blocks from each other

Then make a seperate area for your trees, its best to use an island that you dont use for anything at the moment

It's just my reccomendation

Yes, some quests have to be completed in the nether so it might be best to create the farm there until all those quests have been completed.
