It's pretty confusing indeed.
The note in the PDF used to state a 5.7 or 6.0 version. It's kind of a technical version.
The version system is officially moving to sync with the printing occurence.
Check the Credits page of your book or PDF, at the bottom you'll see Fourth Printing, this will now be addressed by PEG (e.g. in their SWADE Update file) as 4.0.
The anniversary edition, the Fifth Printing, so is 5.0.
I don't know whether the technical version number in the PDF note will disappear or changed to the printing version and official update versionning.
