It is good that you have your old data.
So, the quests are stored in journal entries. Though FQL hides the folder, _fql_quests that they are stored in. There is a module setting at the bottom of the FQL settings to unhide that folder as necessary. It is only visually hidden from the UI, but always exists.
There are many ways to go about transferring data between Foundry installations. You'll have to be more specific regarding the way that you attempted. Essentially if the journal entries are moved over then things should work.
The FQL quest journal entries do need to remain in the _fql_quests folder.

I went with the (maybe not-too-correct-method) of pasting the entire world on my new Foundry installation, and then migrating it to the version I was using from there. Modules got uninstalled in the process, and it seems like the data for FQL was gone in the process, so the _fql_quests_ folder is empty (other entries did transfer correctly, though)
Is there any way to rescue said data from the old files?
I can't necessarily say or pin point what may have gone wrong with a wholesale copy of a world between installations other than perhaps something didn't work quite right w/ the new v11 database change. But without doing exactly what you attempted I don't have any more insight. Normally copying a complete world along with all the data associated between installations is fine.
FQL also has a specific update just for v11 compatibility. I assume your new installation is v11.
What you can try in the old installation is copy the quests manually. I have a description of this process here w/ picts:

I am using v11, yeah. That may have caused it. I'll try the manual method to export them then, see if that does the trick! Thank you so much!
