(~3mm) regardless of what the z-offset numbers say. So, for my first print, I Probe the bed, print starts, I need to adjust the nozzle closer to the bed by 3mm. I save the value then start a new print. Probe the bed, print starts, I need to adjust the nozzle 3mm closer to the bed, now the z-offset numbers say 6mm. Next print, it says 9mm.

I can reset it to zero at any time, and it has no bearing on the actual print distance. It's an ender 5 with marlin 2.1.2.5 with Octoprint on an rpi5. Using Simplify3D as my slicer.

It sounds like you are manually adjusting the Z-offset each time you start a new print, but the adjustments aren't being saved between prints. To properly set and save the Z-offset in Marlin, you typically need to adjust it in the configuration files or through the printer's menu and then save the settings to the EEPROM.

Since you are using a customized setup with Octoprint and Simplify3D, I recommend checking the Marlin configuration in your firmware to ensure that the Z-offset is being set correctly and saved. You may need to adjust your G-code start script in Simplify3D to include the correct Z-offset value or look into plugins for Octoprint that can help manage Z-offset adjustments.

If you continue to experience issues with the Z-offset not being saved between prints, I recommend reaching out to the Marlin firmware community or forums for further assistance with your specific setup.
