From what we see in that panel of Urouge fighting Killer, it seems he actually does have a tendency to spin his pillar around in a vortex. We don't yet know the complete limitations of Urouge's fruit, this could help.
But either way, I would assume that a technique like this with his pillar is what's causing the whirlpools. After all, it doesn't seem like long-ranged enough of a technique to create the whirlpools too far. Laffite says they're only created upon ships coming too close.
