That depends on your fill settings. I'm not sure which program you're using but you should be able to set it so that your fill tool is based on the entire canvas rather than one layer.

When those white outlines happen it’s because your paintbucket tool isn’t expanding out enough
I don’t use Krita so idk how exactly you change the setting in that program. Usually it says something like “expand fill” or “expand pixel” and you can change it from 0 to a higher number

What i personally do in this case (im no professional but im lazy af) hah is i copy my previous line work onto my colour tab
Then use that to use fill then touch it up with a pen tool,
or if im less lazy use the lasso tool to specify what area i want to colour then do that

Select the layer with the lines, use the magic wand tool on the outside of the lines, right click and press 'select inverse', select the colour layer, colour away

Paint bucket tool is pretty bad if you want anything more than flat colours, they likely turned up a value called 'tolerance' which means it will paint over more colours
