Accidentally launched a set of fighters, tried to recall so I can launch the optimal set. The game put the fighter into one of my bots rather than my ship.

Idk. I didn't try to test it. I didn't order the bot to scoop anything and I didn't toss the fighter (the whole stack is pinned). I just launched, realized I sent mining fighters against Ares, and immediately recalled to get out physical damage fighters. After Ares, I then noticed one fighter was missing.
