This would be an interesting concept but i tried.
To Identify the module, the "X" on the initial state would be faulty like Playfair Cycle
Missing:
Colours/Transformations
Wording and "Keywords" could be better imo

Feel free to say or suggest anything if you want to :p

Ideas: Determine a "forbidden letter" much like Ultimate Cycle instead of outright banning the letter

Also, duplicate letters could also have been either replaced with a diametrical opposite or just unaffected

Color ideas:
White: nothing
Blue: diametrical opposite in matrix
Cyan: convert to atbash
Magenta: flip across x-axis
Green: flip across y-axis
Yellow: rotate clockwise by the serial number character in its position if number (or by its alphabetical position otherwise)
Red: forward in reading order by position
Orange: caesar shift by 13
Violet: backward in reading order by position from right to left and the alphabetic position of the letter in the center

if center or forbidden, it is unaffected

Actually for the keywords in stage 2/3 could based on a letter in the keyboard

Or using like first _ (transformed) letters of the keyboard as the keyword
