I looked at the whole map, destroyed all the units, but I still couldn't find Gwen. I don't know if it's a bug or if I missed something.

If memory serves, if this is the mission I think it is, Gwen's ship can be found on the land in the northwest corner, spawning after three enemy HQs are destroyed. Though I may be misremembering and it was in the northeast... It absolutely is one of those two landmasses. I'll have to replay to narrow it down for you, if you don't mind me pointing out its exact location, assuming it is in fact still functioning correctly.
