I think its flat because we've only got ONE angle to see them from. We can't make a 3D map of the clouds with 100% confidence that most things are in the right position, and since SpaceEngine strives for as much accuracy as it can, the team behind it probably decided it was better to make the clouds flat than 3D.

they reason they are called magellanic clouds is because they looked like clouds to early astronomers

especially the lmc is probably pretty flat considering it was a dwarf spiral galaxy before disruption of the arms

According to a quick Wikipedia skim in the geometry header it seems to be flat, with around a 30 degree tilt.
