If you're basing having rainbows remaining of the Wynntils overlay I wouldn't 100% trust it, I'm pretty sure somethings wrong with it tracking rainbows (and oranges) but I've not had a chance to look into it.
If not then uh ignore me, Wynntils has 0 bugs
I had it mess up with reds once
I was calculating whether i needed to take a green and survived my run on literally 2 seconds because it said i would get time again 2 challenges earlier 😭
Hmm reds should be fine as the vanilla scoreboard has red details, orange and rainbows we have to calculate ourselves
I had 0 red challenges left on the sidebar for 2 challenges and wasnt getting time
this is most likely wynntils overlay error (its not accurate for rainbow or red or some other color sometimes either)
rainbow being actually bugged is unheard of (I've never heard of it)
try counting the rainbows you take manually and see if it works

Our current logic for rainbows is this:
When you complete a rainbow beacon challenge we add whatever the chat prompt said (10 default, or more if aqua/vibrant) to the existing amount. I'm still not certain if this is correct, some people have said it should be overridden not added, I asked Zeer a while ago and he said adding was correct but maybe I misinterpreted that as it wasn't a simple "yes" response.
When you start a new challenge, we reduce the rainbow amount by 1.
So the challenge after completing a rainbow it will say 10, then when you start the next one it reduces to 9.
Oranges are:
When you complete an orange beacon challenge, we use the chat prompt to add a new "active orange" which lasts for however long the chat prompt said it would.
When you start a new challenge, all of those active oranges have their count reduced by 1 until 0 at which point it is removed from the list.
And like with rainbow, when you start the next challenge after completing an orange, that previous orange count will reduce from 5 to 4.
If anyone who actually does lootruns a lot knows if that logic is wrong and/or missing cases then feel free to let me know
I didn't write the red logic and it was done back when lootruns were first introduced so I'd need to look at that properly to figure out how it works but I'm reasonably confident it should be right, there were multiple fixes to it right after it came out

orange is definitely bugged on wynntils overlay all the time

i got 20 then 20 then 60 so thats already 100 so theres no way i have less

last time I checked, rerolling the beacons counts as a challenge for orange and rainbow beacons. this isn't explained anywhere in the game, so I can only assume that the game is bugged. I don't know if this is true for other beacon colors
so if you pick up a regular orange (lasts 5 challenges), rerolling twice during the orange beacon's effects means that the orange lasts for only three challenges

I don't think that would affect reds but it would make sense for orange and rainbow
are you sure about this? this might be confirmation bias, but I have never encountered this. +5 orange is +5 orange for me always, even if I reroll. Same with rainbow.

yeah, I think is just false info
once I did gourmand run without rainbow (accidentally took 110 rainbows), and using up like 50 rerolls didn't make rainbow reappear, so....
Not sure why else the counts wouldn't be accurate then
on multiple occasions, I've had oranges and rainbows run out because of rerolls. so maybe they've silently changed the behavior
does this happen only on the final challenge of an orange or rainbow? last time I did a lootrun was several weeks ago, and I'm not exactly in a position to test this again soon

I have also never seen this and only know it to be a visual bug. I also lootrun as main content rn
Sometimes i get lost in the sauce and forget beacon timing but after hundreds of LRs i have yet to have this issue
taking an orange at 4 means that challenges 5, 6, 7, 8, and 9 have an extra choice. you also took an orange at 5, which means that challenges 6, 7, 8, 9, and 10 get yet another beacon choice. so you should have had 6 choices at the 9th challenge, not 4 or 5

whoops, I forgor that the starting amount is 3 (it's been a long week)
so I guess they silently fixed the bug in which rerolls consume challenges from oranges and rainbows
if I remember, I'll try doing some lootruns later to see if it's fixed
you definitely should have had 5 choices at the 9th challenge and 4 choices at the 10th challenge, assuming that you didn't get a third orange

Ive never had my orange beacons actually give me less beacons, same with rainbow
Wynntils overlay is evil. Just remember the challenge number you aquired the rainbow on and add the number of challenges the rainbow is affecting.

^^ pretty much what i do now i just use th wynntils overlay to check if i split up a lr
