I'm not good at trains signals and intersections, but I like to think I'm very good at combinators and circuit logic, so Ima take a look and do my best to help ๐

Got ya. I disconnected the stone and some how that fixed it but that is a negative number so it should not matter.
Now the train is stuck.
Oh ok sorry I don't know almost anything about the new generic train interrupts yet, if you want to explain what that part is doing to me I might be able to help but if not no worries
So the trains are only supposed to target the stops that have positive numbers and they kept going to the one with the negative number.
How did it start going to Stone if Stone is -2 and the Condition is >0?
Absolutely no idea.
Is the Stone Loading station the closest one to the Stacker?
Of the pickup stations yes
Positive numbers meaning any positive value signal is being sent to the stop the train is currently parked at?
Yes. that is my understanding
Does the fact that you have drop is not full and pickup not full both in the condition mean the first circuit logic can be met by either drop or pickup, but that doesn't have to be the place it actually targets?

Well, that seems to be what I would expect to see. Not sure what's going on, but someone more experienced with Interrupts and such should notice something I'm sure
