I'd say, get rid of all of the following, unless you've been actually using them:
AAI Programmable Structures
AAI Programmable Vehicles
AAI Zones
Advanced Solar HR
Bob's Adjustable Inserters
Factorissimo2
248k
UMR: Ultimate Modular Reactor
Warehousing Mod (since you already have AAI Containers & Warehouses)

You can install my mod Factory Search to search for specific buildings
i've removed the nuclear fuel and the boats I wasn't using xd
Oh yeah, that will tell you how many of each entity you had

That's all stuff from Cargo Ships
Not in "overhaul" mode
So removing it shouldn't break any part of your factory
More things to remove:
Memory Storage
Fluid Memory Storage
Logistic Memory Storage
Flare Stack
no idea what that mode is, but im pretty sure never used that

Flare Stacks can be useful, but they are a bit of a cheat imo
Since the mod is designed without them
So byproduct disposal is part of the challenge

Eh, it usually doesn’t require stuff like this to uninstall mods. Nuclear Fuel is a special case
Main menu > Settings > Mod Settings > Startup
You can’t do it from the pause menu

You can hover over the tech itself to check that no mods are modifying it that shouldn't be

From the modlist, there's quite a few quality of life mods which I'd recommend swapping out for other mods which do the same thing but are easier to use or generally better:
Bottleneck -> Bottleneck Lite
FNEI -> Recipe Book
Helmod -> Factory Planner
LTN -> Project Cybersyn
Module Inserter -> Module Inserter Simplified (or Extended)
Todo List -> Task List
(If you aren't using them at all, feel free to delete them ofc)

If you are already using LTN, then yes that would be tricky
Staying with LTN is fine if you already know it
But Cybersyn is easier to learn 🙂
These are very much personal preference suggestions 🙂 (Except for Bottleneck -> Bottleneck Lite, that one you should definitely do)

Personally I don't like it at all
Assembly Analyst gives better info (over a time period) and you only enable it on the machines you are investigating, when you are interested in them.
Ah, Nightfall's mod description says that turning it off should be fine.

RPG System I'm not so sure about, it is possible that you will be stuck with whatever bonuses it has already given you. Probably not a big deal (and if you like the mod, ofc feel free to keep it)

No, and it is already disabled (not loaded) since it is missing its dependencies
