Removing a Web App (Discord, in this case, so I can install native Discord) does not remove it from the apps menu. I have to figure out which Discord is native every time.
The Web App removal process says it worked, but all 'removed' apps still appear in the menu.
What file(s) are controlling this? Can I just go in and fix it textually?

usually its a .desktop entry, either in /usr/share/applications or ~/.local/share/applications (more likely in your case)
it should be called Discord.desktop, delete the web app one, it should be fairly obvious from looking at the Exec= line
