Fruit bat is great for helping with Community center completion. Mushrooms is a little more consistent in producing and is great for helping with energy early on. By about mid game the choice doesn't matter too much.

Prior to 1.6 I'd say mushrooms, after the nerf to it, think fruit is better

They used to be pretty equal, but the 1.6 update made mushroom cave significantly less productive. So fruits are better now.
