Hi me and someone else yesterday in #mod_support were having the same issue, I've been trying to figure it out for a entire day. I use apex hosting and regardless of what mod it is when the server starts the config file wipes every mod on the list but the first one. I've tried formatting the mods differently in the list, I've tried different mod orders, I've tried different mods. I've tried setting the server up on a different host and just copy's all the files to apex but regardless it will always delete all the mods but the first one on the list.

Hey! I was having the same problem and I had to create a new world and swap it back before it worked.
I would recommend contacting Apex hosting in that case, since it sounds like it would be an issue specific to their service.
Can you show me what format you put the multiple mods in? I’ve been having the same issues
It would delete the last recent mod I added
Just the regular formatting of ModName1;ModName2. Same for Workshop items
Once I created a world and swapped back and placed the ini via FTP it worked.
Would I have to swap worlds then swap back for every mod or just once?
I did it just once.
I'll just add my .02 from working with server hosts, their admin settings panel would do something like this to me if I tried to modify anything from their web client based settings page. As chaos said, working with the ftp is your best option.
How I got mine working:

Setup all the server settings I want (password, server name, message, etc exclude mods for now)

Booted a vanilla server up and joined it (checking to make sure it all worked in vanilla). Then shut the server down.

Deleted all the map and player data (some hosts have a reset button for this, it should not effect the ini file in question).

Quit using the web client for settings changes. From here on out I will transfer (FTP) the .ini and .Lua files (server settings) into my local host folder so they can be edited "in game" in the host tab when you are in Zomboid.

Once settings and mods are to my satisfaction, transfer settings files (servertest.ini, .Lua files as well) back to the server and overwrite the ones already there, I recommend keeping a backup as well).

Start the server and make sure the mods work. Reset server before it goes live so me and the boys can play.
From there in out I will avoid using the web client to edit any settings. I had noticed sometimes the mod sections and the map sections would either not import correctly or would run into a character limit. Something silly like that. Hope you can get your server working.
