The thing about proteins is that they can fold into incredibly complicated shapes and the slightest changes to the way that they fold can dramatically change their properties, so understanding how that folding works is both extremely important and extremely difficult

There's an enormous research center somewhere on the map, it'd be so cool to see what can go on in there once we have NPCs

Unlike mammals, ants don't have a complex central nervous system. A fungus on the otherhand, has a rather complex network. The exact process of HOW this works isn't fully understood by scientists but some theorize that it's acting more on the ants "muscle system" to lead it to higher ground, a trait that is found in almost all zombifying fungi as they need wind to carry their spores.
To try and answer your question as directly and honestly as possible, the fungal network likely grows over top of the ants nervous and muscular systems and sends its own signals throughout the body to manipulate movement (chemical signals most likely) in order to get the ant to continue its path towards higher ground. Most arthropods move through more simple processes which makes it easier for a fungi to manipulate.
