Idk, it’s hard for me to get a solid read on PR over SA when the texture quality is just so low on the 3DS, but I do much prefer the theming of PR with all the cool tech stuff

they are fairly comparable, I'd say... both extra and TDX/PR modes revisit almost the entire game, except ex mode is mostly a hard mode with some slight differences in story and portions in battles with hr d3 for example as you said, while TDX and PR use different protagonists and the story ends with ||different final bosses||
in all modes, however, the stages are all the same, with either different enemy placements or just size differences
