Yes the CoL is ALWAYS behind the CoM but I suck at re entering

U will get control back when u at low speed again

No. Your com is shifting in front of CoL or you don't have enough control surfaces. It can take a lot of testing at this design phase so i try to keep multiple saves of my plane in case i make a change and ruin it

you usually want to emulate real life spaceplanes which pitch up to 40 degrees on entry

the best way to do this is to have absolute control authority and a stable center of mass and lift. I find the best way to find this while testing is to use a mod like mechjeb to see the center of mass and lift in flight

When descending, don't follow prograde but hold the nose some way above prograde to generate drag and lift rather than spearing straight ahead. An aircraft doing backflips is a sign your centre of mass has shifted in-flight behind your centre of lift. Before you fly, take the fuel out of the tanks to see how the CoM moves as the fuel drains, and in flight the CoM is the camera focus point so you can mark the CoL in the SPH with a small object to see how CoM moves relative to it in flight.
