the new game implies that that primary comms array was FTL, which could easily be compatible because it seems like the jump pad tech they had is the same tech responsible for FTL, just less advanced: it has a limited range and capacity and needs pre-paired devices at either end. in M1 we get an upgrade from the S'pht that allows the Marathon jump pads to send and receive at longer range without a paired devices, allowing us to reach the Pfhor ship. we know the Pfhor ship itself can jump human-sized things from orbit to planet (which the Marathon can't seem to do, because we use a shuttle to get back and forth). the Pfhor ship itself arriving FTL is described as exhibiting the same "Tuncer Mirage Effect" that the SO recognized from jump pads, and the ship traveling through space is described as "jumping" or "folding", with the Jjaro said to be able to "fold" whole moons and planets between stars.

so it seems very plausible that humans in the 2400s could maybe jump single particles at a time between stars, with dedicated devices at both ends, and that the primary comms array on the Marathon used that technology, but was taken out immediately in the Pfhor attack.
