Having a quick glance at your logs man, your opener is quite wrong. Most of the fights the opener is very set and wont change, you want to try and fit 2 SD/SoD windows within your flag in the opener

youre vanishing way too late and using Shadow blades super late

you also used shiruken storm a few times within your opener

Knowing the fights also helps a lot, sub is all about timings. making sure youre not popping all your CD's only for something to move or phase. Most players use logs to see when others are using their big cooldowns

There are quite a few mistakes overall, nothing that cant be fixed with a little practice and knowin when to do that and why. The biggest thing is the opener along with the other burts

How should I use the rapture with finality?

The log u sent I see SS > SD> SOD Rupture etc

My question is when should I use the 2nd rupture with the finality buff (15%)

Always want to try fit it into our Shadow dance windows, hopefully we proc a shadow rupture with tierset

Branch is great, Signet, Ashes and Crab are also great options

Crab is farmable so more obtainable

Those rings arent great for sub really, you dont want any haste if you can

what i would like to emphasise here is a couple points, everything op said is correct but what i would like to add on is the following.

  • don't desync sd +sob use together always.

// remember you hold a dance charge for sod, never hold sod for dance. if you do the prior right you will never do the latter.

  • align cd's, you are sending naked flags and naked sb's here there and everywhere (this is VERY bad) and randomly using vanish.

// check out guides and faq to learn what pulling/pushing means regarding cds with sub.

  • ensure you are getting ALL possible gcds into dance windows, you have numerous dead gcds in dance.

// this includes trying to not press feint in dance, prep better.
