Try stopping the Wings and running it in the diagnostics mode, look for any errors that may appear to have some clue.
But I suppose you'll have to remove the server manually from the database later, if not resolvable via normal means.

You'd have to log into your database, go into the servers table and delete the row with the server you want to get rid of.

And no, you access the databases via whatever means you did set up, I don't know your full configuration, but if you have phpMyAdmin or Adminer hosted on the same machine, you may use the credentials you made for Pterodactyl, to log into the database.
