So everything was fine until last night. I let my sister play Pokemon Alpha Sapphire when I went to bed, and when I woke up, the window was... wrong. As you can see in the screenshot, the health bar is cut off. If I resize the window to fix that, though, the touch screen is off, and the bottom half of it doesn't respond. I have checked all the settings, changed anything I thought might have been changed, changed it back to default, and I can't figure out what's causing it.

You closed and reopened ? If you tried, try to reboot your pc. And if this still doesn't work, locate the Azahar file (File --> Open Azahar folder) and save it, since it contains your save data, then uninstall the emulator before reinstalling it. If this still doesn't work, then... Try asking a dev maybe.
When I say file, I mean the entire folder. Sorry.
I have tried closing and reopening, I'll try the folder backup next. Thanks for the suggestion. Will report back if it works after this battle. Thankfully, Pokemon doesn't super need the touch screen. But the A button on my controller is kinda messed up, so it's easier to battle with the mouse than the controller, so fixing this is kinda important.
I understand, I actually play it too. If you have a good phone, it could be interesting to transfer your data towards your phone and play on it, if it still doesn't work.
Still doing it
I just noticed that the screen is being cut on the sides if I adjust the window size so it's no longer cutting off the top of the screen... now the top window is narrower than it should be (I noticed when my Blaziken's Speed Boost kicked in, it cut off part of the T in Tony [My Blaziken's nickname])
I don't know if that is diagnostically helpful or not, but figure I might as well mention it. Just in case it is
I've halfway fixed it. I hid the status bar, and it's still cutting off, but not as much.
I figured it out! I changed it from Vulkan to OpenGL and now it's working correctly
