Probably. The entirety of the Season 2 story is about a bomb crisis in PUS territory where some unknown actor arms a whole BUNCH of bombs are planted in civilian areas to serve as diversion for New Bethlehem actors to break into a bank.
There's no objective confirmation, but given The Scissor's modus operandi, I'm more inclined to believe that it was New Bethlehem behind the mass bombings that would endanger the civilian populace, not The Scissors.

They do. Season 3 talks about how Flavia has been gathering intel on New Bethlehem for some time, and in Season 2, Michele and Kokona literally witness the New Bethlehem attack first-hand and Lawine barging in to basically scream "it wasn't us, we wouldn't stoop so low to harming civilians."

I just read this and wow... I actually am really digging the story now. The conflict between the factions are so pronounced, way more detailed than I expected
Things I learnt:
- Flavia is Michele's supervisor

- Lawine and Michele came from the same hometown on earth (likely Japan or China)

Hard to say, particularly since this is potentially a case of unreliable narration (that being, most info we know about Collapse Syndrome comes from PUS, who ain't perfect at best and have sinister motives at worst). Best interpretation I have is that the "tether" is probably some byproduct of how people transferred their consciousness onto Strinova (i.e. you can't just digitize your mind on a whim).

I wouldn't write it off just yet as pretty much everything lines up as a sort of "prequel" to the events of what in-game story there is with the exception of one minor detail. And AFAIK it's less "rewritten and redesigned" and moreso "they just haven't added anthing new."
And I would be more inclined to say that elements of the Season 2-4 stories are at a higher likelihood of being retconned due to the inclusion of the New Bethlehem element.

Celestia’s character stories don’t really give the most context onto the actual causes of Collapse Syndrome - the two leading theories of its root cause are found instead in the Season 4 story (CN only) or the supplemental manhwa (also CN only).

Well, Rafa has been completely retconned into Yugiri, Galatea exists with not much other lore to go off of, and Julian's getting genderbent.
And depending on what the story is behind Outbreak, Seasons 2-4 of CN story might also be completely retconned.
